Microarray Normalization Revisited for Reproducible Breast Cancer Biomarkers
Precision medicine for breast cancer relies on biomarkers to select therapies. However, the reliability of biomarkers drawn from gene expression arrays has been questioned and calls for reassessment, in particular for large datasets. We revisit widely used data-normalization procedures and evaluate differences in outcome in order to pinpoint the most reliable reprocessing methods biomarkers can be based upon. We generated a database of 3753 breast cancer patients out of 38 studies by downloading...

A Pipeline to Call Multilevel Expression Changes between Cancer and Normal Tissues and Its Applications in Repurposing Drugs Effective for Gastric Cancer
Differential gene analyses on gastric cancer usually focus on expression change of single genes between tumor and adjacent normal tissues. However, besides changes on single genes, there are also coexpression and expression network module changes during the development of gastric cancer. In this study, we proposed a pipeline to investigate various levels of changes between gastric cancer and adjacent normal tissues, which were used to repurpose potential drugs for treating gastric cancer. Specifically,...

Endologix Alto Abdominal Stent Graft for AAA Cleared in Europe
Endologix, based in Irvine, California, won clearance in the European Union for its ALTO Abdominal Stent Graft System. The implant is intended to open up endovascular aortic repair to a wider range of abdominal aortic aneurysm (AAA) patients, particularly those with short and challenging aortic necks. Ideally, the aortic neck where the stent graft creates a seal is regular and smooth. In many cases, this is simply not so and a conventional mechanical seal doesn’t work sufficiently....

Variable absorption of mutational trends by prion-forming domains during Saccharomycetes evolution
Prions are self-propagating alternative states of protein domains. They are linked to both diseases and functional protein roles in eukaryotes. Prion-forming domains in Saccharomyces cerevisiae are typically domains with high intrinsic protein disorder (i.e., that remain unfolded in the cell during at least some part of their functioning), that are converted to self-replicating amyloid forms. S. cerevisiae is a member of the fungal class Saccharomycetes, during the evolution of which a large population...

Proteomic analysis of exudate of Cercospora armoraciae from Armoracia rusticana
Background Cercospora armoraciae causes leaf spot disease on Armoracia rusticana. Exudation of droplets, when grown on PDA, distinguishes this fungi from other members of the genus Cercospora. The role this exudate plays in the virulence of this pathogen has not been elucidated. To explore this, we characterized the transcriptome of C. armoraciae and the proteome of exudate associated with this plant pathogen. Methods Virulence of three strains of C. armoraciae was evaluated in greenhouse...

Dissecting molecular network structures using a network subgraph approach
Biological processes are based on molecular networks, which exhibit biological functions through interactions of genetic elements or proteins. This study presents a graph-based method to characterize molecular networks by decomposing the networks into directed multigraphs: network subgraphs. Spectral graph theory, reciprocity and complexity measures were used to quantify the network subgraphs. Graph energy, reciprocity and cyclomatic complexity can optimally specify network subgraphs with some degree...

The Bayesian confidence intervals for measuring the difference between dispersions of rainfall in Thailand
The coefficient of variation is often used to illustrate the variability of precipitation. Moreover, the difference of two independent coefficients of variation can describe the dissimilarity of rainfall from two areas or times. Several researches reported that the rainfall data has a delta-lognormal distribution. To estimate the dynamics of precipitation, confidence interval construction is another method of effectively statistical inference for the rainfall data. In this study, we propose confidence...
