Molecular and clinicopathological analyses of esophageal carcinosarcoma with special reference to morphological change
Abstract The molecular pathogenesis of esophageal carcinosarcoma (ECS) has not been fully investigated. This study includes 16 consequent cases of surgically resected ECS. Genetic alterations were independently examined for carcinoma in situ, carcinomatous, and sarcomatous areas. Six cases were analyzed by next-generation sequencing, and the remaining cases were analyzed by Sanger sequencing for TP53, PTEN, and INI1. Sarcomatous components in 3 cases showed histologically heterogenous...

GSE126289 RNA Sequencing Analysis of macrophage and CD4+T cells from Wild Type and Gsdmd-/- mice
Contributors : Shuo Yang ; Yuqing Wu ; Sheng LiSeries Type : Expression profiling by high throughput sequencingOrganism : Mus musculusWe identified that GSDMD was required for the pathogenesis of EAE, and GSDMD deficiency in peripheral myeloid cells impaired the infiltration of immune cells into the CNS , leading to the suppression of neuroinflammation and demyelination. The purpose of this experiment was to identify how GSDMD induces EAE.

GSE127732 Transcriptome-wide m6A Methylation Profiling of Wild Type and ALKBH5-/- Peritoneal Macrophages by m6A-seq
Contributor : Yang LiuSeries Type : Expression profiling by high throughput sequencingOrganism : Mus musculusBy performing m6A-seq analysis on the peritoneal macrophages that derived from ALKBH5-/- mice and littermate mice infected with or without vesicular stomatitis virus (VSV), we want to investigate whether ALKBH5 deficiency-mediated m6A RNA methylation contributes to the regulation of its target genes expression. m6A-seq analysis revealed enriched and specific m6A peaks on the transcript of...

GSE134754 Mapping the targeting transcripts and binding sites of ALKBH5 by individual-nucleotide resolution UV crosslinking and immunoprecipitation-based sequencing (iCLIP-seq)
Contributor : Yang LiuSeries Type : OtherOrganism : Mus musculusTo investigate whether the ALKBH5-mediated metabolic changes via demethylation of its target mRNA(s) is important in regulating viral response, we mapped the targeting transcripts and binding sites of ALKBH5 in the virus infected cells and uninfected cells by using iCLIP-seq. Biological replicates of iCLIP-seq confirmed that OGDH is the direct targeting transcript of ALKBH5 and the binding capacity of ALKBH5 to OGDH mRNA was decreased...

GSE114882 Nascent Polypeptide Domain Topology and Elongation Rate Direct the Cotranslational Hierarchy of Hsp70 and TRiC/CCT
Contributors : Kevin C Stein ; Allison Kriel ; Judith FrydmanSeries Type : OtherOrganism : Saccharomyces cerevisiaeFolding newly synthesized proteins relies on the ribosome intricately coordinating mRNA translation with a network of ribosome-associated machinery. The principles that drive the coordination of this diverse machinery remain poorly understood. Here, we use selective ribosome profiling to determine how the essential chaperonin TRiC/CCT and the Hsp70 Ssb are recruited to ribosome-nascent...

Contributors : Irene Hernando-Herraez ; Brendan Evano ; Thomas Stubbs ; Pierre H CommereSeries Type : Methylation profiling by high throughput sequencingOrganism : Mus musculusAge-related tissue alterations have been associated with a decline in stem cell number and function. Increased cell-to-cell variability in transcription or epigenetic marks has been proposed to be a major hallmark of ageing. Here, using parallel single-cell transcriptome and DNA methylome profiling, we find a global increase...

GSE134923 Nuclear Receptor Corepressor 1 (NCoR1) deletion changed the expression profile in cardiomyocytes
Contributors : Sheng-Zhong Duan ; Chao LiSeries Type : Expression profiling by high throughput sequencingOrganism : Mus musculusNCoR1 played an important role in regulating the expression of many genes. We were wondering what kinds of genes the NCoR1 would regulate in cardiomyocytes. Therefore we generated the cardiomyocyte-specific NCoR1 knockout mice (CMNKO). Then we tried to analyze gene expression of left ventricular from littermate control (LC) and CMNKO mice with an unbiased way. Therefore...

Contributors : Ningning Li ; Kastytis Sidlauskas ; Ying Zhang ; Sebastian BrandnerSeries Type : Non-coding RNA profiling by high throughput sequencingOrganism : Mus musculusHuman astrocytomas and oligodendrogliomas are defined by mutations in the metabolic enzyme isocitrate dehydrogenase (IDH) 1 or 2. Mutant IDH1 causes the production and accumulation of the metabolite 2 hydroxyglutarate, which induces genome-wide hypermethylation, and is thought to be a driver mutation of these tumours.
